Texture atlases can be used in many different ways, however the most common usage of them for things like vegetation and hair is by applying them to geometry via a 3D package.
The most simple way of extracting the parts you want from the atlas is by creating a square polygonal plane on which you apply the material, you can then use your 3D packages cut tool in order to slice out the pieces you need.
