    I'd still appreciate if there's an actual explanation/solution to this issue, but I have discovered a pretty effective workaround for Blender + Tex Tools.

    In case anyone else is in a similar situation, here is what I've done:

    1. Give each material a highly unique "Base Color" (at least for cycles, diffuse maybe for other things). You can use a full range of colors, including different brightness and saturation, in order to get good differentiation.
    2. In Tex Tools, instead of baking Material ID, bake "Base Color".
    3. Save that image and import it as the material IDs in Mixer.
    4. It seemed to detect all the unique materials in my case
